Following Assassin's Creed: Revelations, on October 31, 2012, Desmond, his father William, Rebecca, and Shaun find the Temple in New York, using the Apple to access the structure and power its equipment. Falling into a fugue, Desmond is returned to the Animus and bleeds back to Ratonhnhake:ton's father, Haytham Kenway, who steals a medallion he incorrectly believes will open the Temple in New York. Leaving for the American Colonies, Haytham frees a group of Mohawk slaves and kills General Braddock to gain the trust of the Mohawks. Reaching the Temple with the help of Kaniehti: "Gah-zee-zee-oh", shortened to Ziio "Zee-oh"), Haytham finds the medallion cannot open the entrance. As Haytham and Ziio bond, Haytham's associate Charles Lee is recruited into his Order, revealing Haytham and his associates are actually Templars.

Switching to a young Ratohnhake:ton in 1753, Charles Lee injures him and burns his village, killing his mother, Kaniehti io, in the process. Given a Sphere years later by the Clan Mother, Juno speaks to Ratohnhake:ton through it and warns he must find Master Assassin Achilles Davenport to be trained as an Assassin, lest his village be destroyed again. Disguising his mixed lineage, Ratohnhake:ton is dubbed Connor after Achilles' son, and heads for Boston to eliminate the Colonial Templars. Concurrently outside the Animus, Desmond and his team locate power cells in Manhattan and Brazil, which are crucial to opening the temple further. Exploring the temple, a recording of Juno reveals that Desmond chose to kill Lucy in Brotherhood when the Apple revealed to him she was a Templar. Ratohnhake:ton assassinates Templars William Johnson and Jonathan Pitcairn for respectively attempting to take his tribe's land and leading the British at The Battle of Bunker Hill. Targeting Thomas Hickey for plotting to murder George Washington, Ratohnhake:ton is imprisoned with Hickey; Hickey is freed by Charles Lee, who frames Ratohnhake:ton and sentences him to hang without trial. Freed by Achilles and the Assassins at the execution, Ratohnhake:ton kills Hickey before he can murder Washington, who is present.

Learning that Benjamin Church has fled with vital Patriot supplies, Ratohnhake:ton forms a personal ceasefire with Haytham, who also wants to find him. Killing Church, Haytham and Ratohnhaka:ton discover that, as some Natives support the British, Washington has ordered the removal of all Native tribes, prompting Ratohnhaka:ton to sever ties with Washington and Haytham. Leaving Ratohnhake:ton's memories, Desmond rescues William, who was captured in Rome by Dr. Warren Vidic. Killing Daniel Cross, Desmond finds Dr. Vidic, who demands he trade the Apple for William; instead using the Apple to make a guard kill Vidic, Desmond and William escape using the Apple. Reentering the Animus, Ratohnhaka:ton discovers Lee is at Fort George; infiltrating the fort, he finds Haytham, who reveals Lee escaped with the medallion, before he attacks Ratohnhake:ton, forcing Ratohnhake:ton to kill him. Finding and battling Lee in a burning ship, Ratohnhake:ton is accidentally impaled, before he shoots Lee in the chest; following Lee's escape, Ratohnhake:ton tracks him to a pub and stabs him to death and takes the medallion.

Finding his tribe gone, Ratohnhaka:ton finds they left the Sphere; activating it, Juno reappears instructing him to hide the medallion where no one else will find it, prompting him to bury it in the grave of Connor Davenport, Achilles' son. Desmond retrieves the Medallion and uses it to fully unlock the Temple, finding Juno's apparition within; she then instructs Desmond to activate a pedestal to save the world. Minerva appears and warns doing so will kill Desmond and free Juno, allowing her to conquer the world; Juno was sealed away long ago for attempting to use machines designed to save the world to try and control it. Minerva shows Desmond if the Sun were to damage the world, he and several more would survive; however, Desmond will become a religious icon, leading to his ideals being mistranslated, creating further conflict. Believing the world would stand a better chance against Juno, Desmond instructs the others to leave to prepare, before he touches the pedestal and dies, freeing Juno. In an epilogue in 1783, Ratohnhaka:ton returns to his desolate village, where a man camping there reveals that the new U.S. Government had sold his village's land to settlers over war debts. He also travels to New York pier, witnessing the last British Redcoats leaving America.
